Those G2 motor drivers will work fine with Arduino controllers, and the pins you mentioned are the minimum required connections to the Arduino. You can see more about the functions of each pin on the driver in the truth table in the "Motor control options" sections of those driver's product pages in the links above.
The logic power connections to the reset and sleep pins are needed to measure the Vref voltage. In the video, the DRV8825 carrier is set up following all the connections shown in the minimal wiring diagram from the carrier's product page except the motor connections.
The product pages for those 37D gearmotors with encoders have a chart in the "Using the encoder" section that details the function of each wire by color. The pinouts and spacing for the Pololu DRV8835 Dual Motor Driver Shield for Arduino do not allow more than one shield to be installed. You might be able to use the board as a general purpose driver and write your own Arduino sketch to control the second DRV8835. Also, you might be able to use our library for the DRV8835 shield as a base for your own sketch.

None of our Micro Metal Gearmotors come with encoders pre-installed. You might be referring to either our 25D gearmotors or 37D gearmotors with encoders.
We do not carry the encoders for either the 25D or 37D gearmotors separately, and they are not compatible with our Micro Metal Gearmotors.
For our Micro Metal Gearmotors, the highest CPR we carry is our Optical Encoder Pair Kits for Micro Metal Gearmotors used with the 5 tooth encoder wheel, which gives a CPR of 20. However, it is might be hard to get clean readings when using the optical encoders and 5 tooth wheel. Instead we recommend using our Magnetic Encoder Pair Kit for Micro Metal Gearmotors with a CPR of 12.
